02 f250 skip at idle but runs out good

im new to this site but I have a problem that has me stumped and look for a little help I HAVE a 2002 f250 2 wheel drive with 196000 miles. I have owned it for the last two years and 10000 miles. about two months ago I got some water in my diesel and had to drain the fuel bowl several times
I drove it last week and started to notice a rough idle. it got worse the more I drove it so I serviced it oil and fuel filter change to find that the top and bottom of my fuel filter were rusted a lot. So I cleaned out the bowl disconnected return line, pump, cleaned tank, filters in tank, supply lines, everything from tank to fuel bowl still have the problem. So I changed the ips sensor on left head because oil in plug, no change. I have unplugged the computer no corrosion unplugged the engine main harness no corrosion and no change in running. So I got the temp reader out the right bank is running very cool about 119 degrees at oper temp where the left bank is running around 198 to 210. so next I pulled the right valve cover off to check harness it is not melted at all . the injectors 3and 5 do not seem to drop when u unplug them but the truck never set a cel and runs like a top above 1500 rpm. Just looking for suggestions before I start changing injectors and that not be the problem, I don't under stand how it can run so good at road speed and shake lope and low idle when stopped

any help or suggestions will be appreciated thanks
