Low power, Missing, won't rev

I have tried to search this out on many different forums, but can't seem to find a match for my problem.

I have a 2003 6.0 with about 147k on it. Over the past year, I have replaced the FICM with a Swamps 58V, installed a EGR delete, Replaced the ICP sensor and connector, New fuel pump, and Cleaned and inspected the Vaible vanes on the turbo. The oil and fuel filters were changed last weekend.

Currently the truck has a weak start, it slowly starts to build up to an idle, instead of a crisp strong start. Seems to idle fine, maybe with a little bit of a shake to the engine. If I rev it while in park, its a little slow and then it starts to sputter and miss around 2k. Under load when its cold, the truck struggles to accelerate and misses and acts like its starved for fuel. once warmed up, the symptoms improve, but are still there, about 50% the power it should have, it revs slowly, and has a miss at higher RPMs.

These are the codes I pulled off it last night. I haven't had time to research all of them.

P006a
P0263 Cyl 1 Contribution/balance fault
P0401 Exhaust Gas Recirculation Flow Insuff Detected
P132b
P2287 Injector Ctrl Press Sensor Circ Interm

U0306 Software Incompatibility with (FICM)

I thought that maybe the turbo was stuck with the variable vanes in the middle, acting like a medium size turbo. Would explain why it runs a little better between 1800 and 2400 rpms. but I took that apart last weekend and everything looked fine. I don't know how to test the variable vane actuator.
