Issues After2004 F250 EGR Delete, plus filter and guage questions

I have an F250 that recently started loosing coolant through the exhaust. Diagnosis said EGR cooler had started going out. An EGR delete was done, which solved the coolant loss issue. Level has stayed constant with no indication of any more loss anywhere. (The EGR valve was completely removed, but will be at least plugged back in if not bolted back in place this coming Monday). I also had the water/fuel separator replaced since the warning indicator was on. The water pump had been replaced immediately before I purchased the truck about a month ago. Since the work was done, I'm noticing that, when cold, the truck hesitates, has low power and poor acceleration, runs a bit rough, acts like its bucking a bit, etc until it warms up. After it warms up, everything seems to smooth out and run fine, with some occasional hesitation or "jitter" when accelerating from a stop, or hard acceleration when at mild road speeds (initiating a pass for example). I also have lousy fuel economy, to the tune of around 13.5 mpg combined city-highway. Before the EGR delete, it really wasnt much better, best I saw had been maybe 14. After reading so many reports of between 20 and 30 MPG city/highway, I KNOW there's something else going on that needs attention, but I'm a newbie to diesel and I have no idea where to start looking. I've started a business relationship with a master ford tech with experience in the 6.0 (I bribe him with donuts regularly), and we're starting the process of ironing out the trucks remaining performance wrinkles.

The truck does have a Banks upgrade on it including intake system, turbo, exhaust, and computer upgrade. I have no idea which version of the banks system it has, though, and Banks hasn't been much help in figuring it out. Is it possible to hook up something like an SCT to an unknown banks computer and reprogram it to compensate for the EGR delete? Also, for someone who is under a tight budget right now, what kind of guage package can be recommended for plugging directly into the ODBC port? I do have a code reader which gives real-time sensor readings, but thats obviously hard to look at while driving, lol!

One other question, the truck has what looks like a stage 7 intake (Banks logo on it) with stage 2 air filter from afe. The filter is a bit deformed, almost as if sucked in somewhat. What recommendations can I get on what filter is best for long engine life for that kind of intake system? I'm skittish of re-usable filters, but my primary goal is the best filter to keep the garbage out of my engine, and if reusable is best, I'll go that route.
